Our plumbing system is mostly copper however there are some galvanized sections. Also, hot water heater was replaced about a year ago.

take the shower head off, check the screen to see if it is clogged with rust. if you cant see a screen, tap the showerhead on a hard surface to see if buildup comes out.
while you still have the head off look in the neck with a flashlight to see if there is buildup. if so clear it with a long screwdriver.turn your water on slowly to flush any rust or buildup out. at this time you can tap the neck gently to get any loose pieces out. if it is a really old showerhead you may want to replace it witha water saving head that you can get free from most public utilities...

You obviously have a galvanized nipple in the shower piping. When water sits in it, the water gets the rust color. Probably a short nipple and that is why it is only rusty for a short period of time.

I have the same problem in my apartment, even though alot of its been replaced. Some of it is still cast iron. thats why it comes out that way. May need to get it gutted and replace. But it'll cost some $$

since the water heater is new, the problem is the galvanized piping.

if you have red rust its iron. and you most likely have some scraches on it that have removed the coating and when the water sits overnight you have rust when you run the shower.

two reasons: iron/mineral deposits and discharges when you turn the faucet; and electrolysis, when two dissimilar metals and an electric current is present interacts.
