There are a few points to note
Given both are the same car, and are driven in the same way a manual transmission will invariably return better fuel economy than a standard torque converter type automatic.
CVT transmissions can return higher mileage due to their infinitely variable ratios. And computer controled manual transmissions are getting closer to equalling fuel economy
However automatics tend to be much heaver than manual transmissions and as a result use more fuel.
Against a torque converter automatic that will only kick down on full throttle, a manual transmission will almost always return better fuel economy.
Driving style plays a big part too.

Yes, a standard (manual) transmission can get better mileage than an automatic. Part of the reason is the shifting pattern can be changed according to circumstances, down shifting requires less gas than braking and you are not holding the engine back at a stop light when the transmission is not in gear.

An automatic takes horsepower away from the drive wheels to operate. The more horsepower taken away from the drive wheel translate to the engine working harder to drive the car at same speed. The harder the engine works the more fuel it uses. A manual transmission uses more straight gearing then an automatics valving and bands and friction plates, hence more power transfer to the wheels. You should get 2 or more miles per gallon, depending on your riving habits.

yes and no, a few different situations are available. yes with a stick you can completely disconnect the load, decreasing the work that the engine has to do. at the same time, with a stick you only have the power that the engine can produce, while with a torque converter, you have the ability to multiply the torque input to it and regain some of the energy not used, so it depends on your approach. but all and all, with computer controls on the vehicle, they are pretty close. i had to write a research paper on this for a class two years ago. found out some very interesting information. my question to you is this, which do you prefer?

If it is driven with a light right foot, and you keep the revs fairly low then a manual transmission vehicle will return better fuel economy than the same vehicle with an automatic transmission. If you wind it up to the red-line before shifting, then no.

If you look at the EPA Estimates on the sticker they will usually show that Manual transmission cars get about 2 MPG better in the city and 3-4 Highway.

yes, there is less wear and tear on other components. The automatic transmission is exactly that.. auto..matic. It's not controlled by you, but by the engine, and shifts at a certain interval. If you don't know when that interval is , you might accelerate while the transmission is changing gears for you.
