You probably notice that these aliens seem to be the figure of a human with reptilian features. Big bug-like eyes, twig-like fingers, long and skinny limbs. They are often pictured with scales and gray or blue skin. It's just part of the reptilian scheme.
I've also heard that the eyes are big and black because we see space as dark, and people picture them as needing huge eyes to get enough light to see. Also, I heard that they, being "all seeing" in regards to what happens on earth, have huge eyes to hint at their viewing the earthlings with "all seeing eyes"

that is just probably a stereotype
if the universe is crawling with aliens most of them will most likly bear no resemblance to anything on earth, they may have one eye, a hundred eyes, no eyes or some other mechanism for seeing things
