In Tokyo, try Shibuya for shopping, Disneyland for fun, or just roam different areas. The Imperial Palace and Meiji park and shrine are good areas to walk. Nice parks. Or go outside Tokyo to see some nature. Chiba has some good beaches, there is good nature in Ibaraki and other areas.

How old are the kids! Disney is the main spot ..but busy at weekends! ODAIBA - has a monorail, big wheel, Fuji TV, and shopping in Pallette town (safer than Shibuya if kids very young). Big cinema and 10min from Roppongi. UENO - has many museums and a big zoo with pagodas and pandas (cheap alternative)
Fashion mad Teenagers will like HARAJUKU and mum and dad can find nice cafes in Omotesando dori before hitting Yoyogi park and Meiji jingue for games and culture.
Older trendy teens hit SHIBUYA or AKIHABARA for weirdness.
Weekend away/day trips, HAKONE, (countryside, lake, cablecars and volcanic rock), NIKKO (countryside, temples, monkeys) .

There are many things to do in and near Tokyo. Like the first post says, Check out the site for the Tokyo Tourist Information Center. It has many tours (Some are Free).

Yokohama China Town is a good place to go. Also Kamakura is very nice. There are many old temples and shrines.

Where ever you go or do, you should use a Goodwill guide! They provide English tours or just translate for you...Free.

Go to Yokohama and ride the Ferris wheel, see the Nippon Maru(she ain't going anywhere!), etc. Then maybe take in a Baystars game and walk over to Chinatown for some serious eats.
