Technicallly, it ended in St. Louis, MO., when they returned safely after being given up for dead. They had reached the Pacific Ocean in November of 1805 in what is now Oregon.

It depends on what you mean by "end".

The first leg of their expedition ended in what is now Astoria, Oregon at the Pacific Ocean in December 1805.

The expedition officially ended with their successful return to what is now St. Louis, MO in September of 1806.
