I always fly into Oakland. My experience is that it is cheaper, less congested, etc. And the extra $$ for the cabfare is more than offset by the reduction in airfare and hassle factor.
For what it's worth.

oakland or SFO would be my first choice. And sometimes it depends on where you are flying from. I fly in and out of both airports, and largely base that choice on cost of the airfare. However, going to places in the mid-west, SFO is usually the better option.
SFO is right on the bart line which can take you almost anywhere in the SF Bay Area if you do not want to rent a car. Oakland is near bart as well, but you have to take a bus over there. I like Oakland better than SFO because it is a smaller airport and usually less congested. Things to keep in mind Southwest only flies into oakland and San Jose. it does not go to to SFO.
San Jose is just way too out of the way and is not worth the time or the hassle. So i never even consider that as a viable place to fly out of.

I always prefer Oakland airport, as it is much smaller, and just as convenient to San Francisco as SFO. Using SFO is exhausting.
San Jose airport is awful.

San Jose is by far the worst, I'd cross it off your list completely unless you'll save hundreds of dollars by flying into it. Flying into Oakland will be no problem, the airport itself is isolated, and maybe thousands of people a day take the shuttle from the airport to BART with no problem. The Oakland airport to BART trip isn't as "rough" as some people who've never taken it think.

I prefer Oakland. Its a lot easier to get in and out of and the airport is much smaller than SFO. Really it depends on where your flying from and the best rate you can get.

Oakland - rarely socked in and hence delays' are fewer; easier to get in and out of as well. Airport itself is very average. You can take a shuttle to BART and then over to SF.
San Jose- long drive north to SF, and sometime is a real pain on the freeways. Getting to the train is a bit more complicated to get there, but possible. I never liked it.
SF- (it's about 1/2 hour south of downtown, again, larger airport, can rent car, taxi (50$) or take BART (cheap, but you have bags to deal with). Also gets socked in a lot, specially in summer.

Oakland is definitely the cheapest but it really sucks taking the AirBart to the BART train. SFO is MUCH nicer and way faster if you can find a good price.

SFO and Oakland are probably the easiest. the BART (bay area rapid transit) can take u from either of those airports if necessary. i find the oakland airport to be a little less crowded, but its your call. i'd say go with the cheaper flight to either of those airports.

SFO is absolutely the best. Newly renovated and convenient to Bart with a 'people mover' to go from terminal to terminal as well as rental car agencies.
