I just had a 3.8L V6 motor (Jasper rebuild) put in my 2000 Chevy Impala. After new plugs, plug wires, and cleaning the injectors. I am still plauged with a misfire on cylinder 6. Cylinder 3 was the only one misfiring initially, new plugs fixed that. But I still had a rough idle that wouldn't go away for the first couple of minutes after starting (I would hear what sounded like water passing through the heater coil at about the same time the idle would smooth out). So my mechanic put the coolant system under vacuum to make sure there were no air pockets, but the problem still persisted. Then Cylinder 5 and 6 started acting up about 2 weeks later. Still having the rough idle, but now it is cutting out when I accelerate and getting worse, with the check engine light coming on, also occasionaly hearing a small "pop" under the hood while it is cutting out. The error(s) it reads on the meter are misfires. It was cylinders 5 and 6 that self destructed on my other motor with only 90k.

Cylinders 3 and 6 fire off of the same ignition coil. Cylinder 5 fires right after cylinder 6. The cylinder 5 misfire code may be because of the cylinder 6 misfire. You very likely have a bad coil. There are three of them, they are replacable separately. If you bought one from the dealer, it would cost about $65. A good technician doesn't guess and start changing parts. The diagnosis would not have been complete until the coils were tested and found to be good.

Have you checked the coil packs, should have 3, they are bad about going out, or you might have some bad injectors...do this...crank the car in the pitch dark, look at the coils, wires, and see if you see sparks, if so there's you skip...If none found, then get a computer scan ran.

have your mechanic diagnose it properly, and be patient it may take some time, there are lots of possabilities, if he has trouble figuring it out there are help lines that he can call, jasper usually is a pretty good source of information

sounds like the coil and ignition module might be bad i would check them before i got into to much, if you have a bad ing mod that can cause all kinds of trouble and even make your coils mess up i would check that first.

Your last motor didn't hydrolock or burn a valve/piston by chance did it? Your symptoms sound like sticking fuel injectors.

Did you have this problem before you replaced the engine?

If so, the hydrostatic lock theory sounds right to me.

Go to the nearest autozone, have them use thier tool to check which cylender misfired... Change the coil/sparkplugs.
