The best place to go for sea animals is Birch Aquarium, between UCSD and the beach. It's only $11 for an adult, and has lots of cool fish you can see in a nice hour trip.
That will put you right near either La Jolla Shores Beach (free parking but can get crowded), or Torrey Pines State Beach (costs to park but is less crowded, you can hike in the pines at the top of the hill, then relax and have a picnic on the beach below for that same all day parking fee).

I had been in San Diego x 2 months last year. I bought 2 maps but both were incomplete. I bought a 3rd complete but hard to read one! You will be needing a magnifying lens to appreciate it. The reason for this? San Diego is so spread out. I fully appreciated this after my trolley car. There are bus stations in most trolley stops.
LAST AMERICAN EXIT:
Have you seen the last American exit at San Ysidro? There is an outlet store there.
BRIDGE:
Have you seen the Coronado Bridge? Did you know that it is one of the tallest bridge in the world? It had won an award for its structure. You should see its breathtaking view!
HOTEL:
Have you seen Hotel del Coronado which is one of the most beautiful hotel not only in the USA but also in the world?
PARK:
Have you seen Balboa Park, which had been awarded as one of the Most Beautiful Park in the World! It was awarded by the Project for Public Places in 2003 ( 13/24)
FOR ITS MIXTURE OF HORTICULTURE & arts & culture!
Explore the 8 gardens in the park! The lovely Alcazar garden, the award-winning rose garden, the Japanese Friendship Garden, the desert garden and the historic Botanical Building. There are 15 museums there and restaurants too!
MAPS AND SCHEDULE:
Top 10 attractions as suggested by yahoo travel:
1. San Diego Zoo
2 SeaWorld Adventure Park
If you have been in these 2 places
then you might be forgetting the Wild
Animal Park!
3. Balboa Park
4. Mission Beach
5. Seaport Village
6. Gaslamp Quarter
7 MCAS Miramar Air Show
8. Little Italy District
9. Miramar Speed Circuit Indoor
Cart Racing
10. San Diego Maritime Museum
Oceanside:
I had passed by Oceanside last year. Once via Greyhound from LA and the other via Amtrak going to Camarillo. It is definitely a refreshing view.
CARLSBAD:
Have you seen the Legoland? What about the flowerbeds as you drive by? I just dont know what season strawberries grow but I heard you can go strawberry picking!
MAPS and Schedule:
Better know San Diego well before your trip and make your own schedule. Make the best out of your money and gas! Dont forget to bring sunblocks, eyeglasses, hats, umbrella & an extra pair of shoes. Definitely bring a rubber shoes.
ENJOY your trip!

I would definitely take a kayaking tour of the La Jolla Caves if you want to watch sea animals without going to Sea World. For more info on kayaking in San Diego go to: http://www.sandiego-romantics.com/romantic-places-in-san-diego.html
