One is in Stark Tower. You must put Iron Man on your team first. Next, enter the Iron Man Lab and use the Health Console to get a free Skill Point.

The other is in Atlantis in the Temple of Negrete. At the very beginning of the area, there's a destructible wall on the left side. There is a secret room with a Skill Point and three urns filled with S.H.I.E.L.D. credits.
