Separtion of powers was not designed to protect minorities. They were designed to prevent the abuse by one or two branches of government.

Should it help any group, it is purely by accident. Separation of powers did not support or not support slavery until after the Civil War. After the Civil War, an amendment to the constitution made it illegal.

What it does is to prevent one group from singling out any minority group for overt persecution. What would be necessary would be for all three groups to agree that this group was worthy of persecution (as the pre-Civil War government did with slaves) for it to actually happen.

Anytime one group disagrees, then that persecution cannot happen
