msconfig/startup are not viruses -- do you mean you think there is a virus in those programs?

Strongly suggest you immediately go into Safe Mode and run your antivirus program. If you are not familiar with Safe Mode:

Turn your PC on or Restart. As soon as you see the black and white screen, press and hold the F8 key. Continue holding until you see a black and white menu. Safe Mode is F3 or F5. It looks weird but that’s because Windows is not loaded.

Click Start, Programs, run your Disk Cleanup, Scandisk, defrag, AV program, install, uninstall, whatever.

When it is finished, Restart.

You will probably find your icons messed up. Just drag them back into place.

Turn off everything to start. If you don't know the system well it is very difficult to identify the culprit. After the re-start load a good anti-virus (avg from www.grisoft.com) and run a scan. If you find some things that you want are not working after this, go back to msconfig and try to identify that item. Turn them on one at a time. It's a bit annoying to have to keep re-starting, but if you still hit trouble you will know where from.
