A shogun typicley was the head of Japan (besides the emperor of course), then there were the daimyo who governed each province, those daimyo where the heads of different samurai clans like the shogun who had come to power a shogun or daimyo, what about regular villages and town in each province, was it mandatory for a daimyo to govern a town or village and if not, could a clan reside in one?

Smaller towns and villages had a kind of "chief" or governor which reported to someone higher up and eventually to the Daimyo...this is of course the system after 1600. Before that it was a bit more chaotic. The "clan" system pretty much faded out when the government became centralized in the 1600s.

Ninja clans lived secretly and were assimilated into non-existance around the same time
