Depends on the Transit Authority.
Most wil run on diesel. Either Diesel #1 or Diesel #2. Some will run on BioDiesel.
So far I have seen transit buses operating on the following fuels:
Methanol - Transit Windsor
Diesel - Toronto Transit Commission, MARTA, Mississauga Transit.
Natural Gas - Toronto Transit Commission
The buses using Methanol and Natural Gas were using compression ignition (dieseling) on these fuels, not spark ignition (aka, what a gasoline car does)

Whatever is called for by the manufacturer of the bus, those equipped with diesel engines would use diesel of course. Look for a "Diesel only" sticker near the fill.

Mostly diesel. Some school buses use gasoline. Some transient systems have methanol buses as well as CNG (compressed natural gas).
