They said the cyst was a 5, which I do not understand how large that is. He tested blood and protein in his urine. Could this be the reason?

Cyst aren't generally considered serious because they can appear just about anywhere on the body. I don't think the medical community really has a valid explanation as to "why".
I do know that my mother had numerous kidney surgeries for stones back in the old days and she always did fine! Very painful though due to the access getting to the kidney.

I wouldn't worry to much. If it where never seen with ultrasound he would have probably never known about it, many times there are no symptoms for cysts. There are various kinds of cysts, although the most common is a simple cyst. There is no real explanation on where cysts come from, there just a collection of fluid that can show up anywhere in the body. Ultrasound is used to see if the cyst is complex, or just a simple cysts, then other procedures follow from there if necessary.
Many times doctors Will just monitor the cyst to see if it's getting larger, but many times cysts regress on there own.

Although it is not a serious condition but as he is having blood and protein in urine it needs immediate treatment.

It's not a critical thing. They'll probably go in & remove it. I would consider changing his diet to less processed & more fresh fruits/veggies.
Red meat is somewhat hard on the kidneys, so teach him to favor white meat.
