I'd say "in" because the hole goes through the wall, and is not stuck "on" to the surface of it. It's like how one would describe a "hollow in the tree".

I would go with "in", because a hole would actually be located "in"side the wall, not just "on" the surface.

"IN" because if the wall has a hole then it would be an empty space where you could put your hand thru it and you hand would then be IN the wall therefore it is a hole in the wall.
