Purpose of checking Gotra in a Hindu marriage is to see if the two people are not related to each other by blood. This was a scientific method used in India centuries ago which now western world follow to avoid intra relatives marriage. Why we avoid intra gotra marriage or people related to each other by blood to avoid genetical liabilities which can result in physical & mental deformities in the children born out off such wedlock. If you belong to different gotras which in no way make you blood relatives of each other then go ahead & marry.

Yes, as they are different. Some people don't marry within the same 'gotra'( which means common ancestry/ from the same household), though not many bother about these insignificant factors these days. Follow it if you choose to, else forget it.
