A fly ball is in the outfield, a pop-up is either a ball in the air that can be caught normally by an infielder or an ouitfileder acting as an infielder.

There is really no difference. Announcers use both terms to use if a ball is hit in the air. I guess most of the times pop ups are used more to outfielders and pop fly in more infield. But all in all they mean the same thing.

The difference is a matter of arc and velocity. A "fly ball" has a high arc...and because of this the ball decelerates as it approaches its apogee, the fielders often have sufficient time to position themselves under the ball to make an easy catch. A "line drive" has a shallow, or very little arc, thus the ball appears to fly with much greater force than the fly ball.

Pop up is generally in the infield... fly ball generally in the outfield... really it doesn't matter though... you can pop one up way out in the outfield... as well as flyout in the infield.
Example of a flyball in the infield is one that would by called out by the infield-fly rule.
