There is a Daiso with several floors (4-5), on Takashita dori - the main drag through Harajuku in Tokyo. You can enjoy Harajuku and pop in to the 100 Yen. It is only about 2 minutes walk from the JR Harajuku St exit.
There are loads of 100 Yen shops (not just Daiso), but this one has good turnover and less "junk" than some branches.

100 yen shops are all over the place. Many can be found in major shopping centers. By far, my favorite is Daiso. It is not a completely 100 yen store, as they do have some items priced slightly higher but these are clearly marked and most cashiers will point the price discrepancy out to you when they ring up your merchandise.

They're everywhere and honestly I wouldn't say one is all that much better than another. They all have a lot more stuff than and American dollar store and are great places for cheap souveniers. The biggest chain is probably Daiso, but I would check out any you happen to pass by. You never know what you'll find.
I also recommend that you check out "recycle shops". These are basically second hand stores, but Japanese people are a lot faster to chuck stuff than we are in general so sometimes you can find some really nice, cheap stuff that is much higher quality than 100 yen shops.

I love the 100 yen shop Daiso in Harajuku, Akihabara and Ikebukuro in Tokyo.
I got lots of stuff from these 3 outlets of Daiso.

Everywhere. Almost every department store has one.
In my opinion, everything in a hyaku-en-ya (might be a useful word for you.. it's 100 yen shop in Japanese) is a good bargain. You can get some nice things there, especially gifts.
