It didn't really come from anything. There are a lot of other phrases to indicate that someone has lost touch with reality, or is no longer sane.

Some others I've heard

Not playing with a full deck
The cheese slipped off his cracker
Lights are on but nobody's home
Elevator doesn't go all the way to the top

It's just a figure of speech, but why it's marbles and not ermmm...chickens or peanuts or something, idk.

It's just a slang expression meaning you are not thinking properly.

Idiom :
lose your marbles ~ lose control of your mind, lose it

The Peter Pan thing? It was used in the play and the movie, but it goes back a lot further than that.

I'm not positive, but I remember in Peter Pan, one of the lost boys was really really slow. He kept looking for his marbles. When he found them, he got smart.
