Didn't the 2000 have a coil on each plug, and no real wires just boots?

If so change all the plugs even that back one on the passenger side(I've seen these come into my shop with 7 new plugs; when I showed the owner he was furious) You should also replace the boots Xact makes them they come two per box. Now you have to decide weather to replace all the coils. The plugs and boots may do it... for a while... but I have seen these trucks come back for one coil at a time, and that's a drag.

A scanner should be able to direct you to which cylinder is misfiring on that model, so if you want to do 1 coil at a time, enjoy!

i own a repair shop,and about the only thing that will cause a miss-fire will be either a bad set of spark plugs or plug wires will do this also,id pull a plug out of it and see if they needed changing,if you change the plugs though be sure and change the wires also,,because the wires probably are original to the vehicle,and after 7 years I'm sure they need changing,but id say that will stop your miss- fire in it,good luck with it hope this helps.

Could be a damaged spark plug wire, could be water in the fuel, could be the timing needs adjusted, could be all kinds of things.

Possibly a bad cylinder.

all it takes it just one bad ignition coil..providing you have one on each cylinder instead of plug wires...if so..your check engine light should be on...if you have a missfire...

get it scanned you'll probably find out what the problem is.
there are scanners kinda cheap anyhwere, pepboys, autozone,advanced autoparts,Murrays etc,etc.
