One Tree Hill is the name of a song by U2. The creator of the show is a huge music buff and he names all the episodes with song titles... Thats the real reason... The episode where Lucas said "there's only One Tree Hill" was in the first season but it was towards the middle of the season, the show was already named then and that episode was written way after the pilot was written, filmed and named...

although, i like when they call it just "Tree Hill"
but i guess it makes it look big..
i mean, they could of called it "THE TREE HILL"

..because as Lucas says literally ALL the time.."there's only ONE tree hill"..I guess its like the tagline of the show...it adds DRAMATIC effect.
