Clear poop can be a sign of several different things, most f which are internal parasites. If you suspect the fish maybe pregnant, then no doubt she probably is. The only way to tell really on a black molly is if she is really fat and rather boxy looking around the rear of her belly. If she is just about to deliver, she may have clear poop. Assuming she is big, but has no babies in the next day or two and her poop is still white or clear, then she has a intestinal disorder.
If she's not really that big, I would guess intestinal parasites and recommend you treat with Clout or Paracide.
If she's really big and has clear poop but no babies, then you need to see if she is eating well If she has stopped eating or isn't eating much, then she may have heximita. I would recommend treating this with Metronidazole.

My mother and i have bred molly's and guppies. When a molly is pregnant they ted to be fatter, and more boxy like, kind of square. Watch her every day and her actions. Their baby fish are very very tiny and all you practically see are the two eyes, pending on the color of the molly mother. If she was black then the babies will also be black. Other fish will eat them if not moved into a breeding net or into another bowel. To catch them i suggest a turkey baster, their easier to catch that way!

Are you sure it's poop? I had a Blue Guarami that had a thin, white "poo" looking thing hanging out from down there. He obviously wasn't feeling well either. After doing a little research, I found out that it was a sign of internal parasites.
I'm not sure how your fish is acting, but maybe you should check into that.
