Definitely use yen predominantly. Like someone else said, you can use a credit card to purchase big things, like computers, and sometimes even clothes, but credit cards really aren't that popular in Japan, at all, and I've not been able to pay with a credit card a few times when I wanted to. If you're going as a tourist for the short term, most of the places, if not all, that you go to are only going to accept yen. Still, it's a good idea to have a credit card when you go if you plan on purchasing things from department stores, too.

Use cash....the fact that Japanese merchants still display stickers to show that they accept credit cards=they would rather take cash. Some of those shops with a big JCB or Visa sticker on the door..they actually handle a JCB or Visa card about once every six months, and that is from a regular customer. If you are buying from Yobadashi Camera or some other large merchant it's different, but the tiny knick-knack shop that presumes to love Mastercard?-they probably mostly just have the sticker.

Hotels, department stores, large shops and many medium-sized shops: you can use credit cards, no problem.
Small shops/restaurants: Depends.
Taxi: usually cash only.
Even in places where credit card is accepted, local people genreally use it only for a relatively expensive perchase - say, 2,000 yen or more, so It's best to have some cash ready.
You wil not be refused if you try to use the card for less amout, but they may look puzzled for a moment.
Unlike a previous poster's answer, card companies charge extra to the shop, not the individual shopper, so you don't have to worry about that.

Go for yen, it is much easier, and the credit card charges intrest, and not all places take credit card....
Convinent shops dont take it for sure...well most.
Yen is best dude
and if you choose credit card, use visa

pay with Yen...credit card companies are notorious for charging "exchange rate fee's" on top of your purchases.

For security purposes, I would use a credit card. For a no hassle purchasing experience, I would use cash.
The only difference is when you use a credit card they will ask you how many payments you want to make. Just say, "Ikkai". which means one payment.
