I think that doc probably formed the relationship because he knew that he's meet the marty of 1985 after his (docs) younger self met the same marty in 1955. He'd have started the relationship to prevent a paradox.
Or...
Doc does seem to be kind of cool and marty also being cool wouldn't have listened to local hype about the inventor. He'd most likely have been interested in the guy, especially as he's into tricking out DeLoreans to travel through time. As a free spirit, marty might have sought out doc to get to know the truth behind the "eccentric scientist" in the community.

Marty was there to walk Einstein and as a reward he got to play with the Doc's amplifier.

They could have met when Marty was younger going around town skateboarding, like he stumbled on his workshop. Marty is the sort of character who would have struck up conversation with somone he found interesting, however unconventional the friendship may seem.

I know, good question, I always wonder stuff like this but now I see I'm not alone ha ha! It does seem odd that a teenage boy would hang out with a middle aged crazy scientist guy!

The plot outline doesn't say how they met. It just says the he was friends with an eccentric local scientist.
