Your "employer" must give you an accurate 1099 showing only the money actually paid to you in 2006. They must correct this. Tell them you will be filing a complaint with the IRS if they don't correct it IMMEDIATELY.

if you know how much money you made, file your taxes with that amount. If the IRS says anything to you, tell them what the reason is for difference. Don't work for that person any more.
