What might be a possible explanation?

In MOST cases the synthesized ester does not match the natural fragrance. That is because the natural material consists of multiple components, not just one or two esters. Even very small amounts of these components can change the character of natural odor compared to the synthetic.

Natural fragrances are nearly impossible to get completely pure so you will have a lot of other volatile compounds adding to the scent. Even if you are able to get a pure sample from nature, your reaction to make the ester likely has side reactions making unanticipated compounds that change the smell. There's also the possibility of unreacted components being left over.
