These are two totally different quads, they really don't compare well. It depends on what you're looking for in a quad.
The Honda is just about bulletproof as far as build quality. It is air-cooled & only 400cc- so it's not near as powerful as the Raptor. You can abuse it all day long though, It's almost impossible to break.
I personally don't like the 660 Raptor. It's not very stable- it has a high center of gravity, it's narrow & short-wheelbased for it's engine size. The engine is not as powerfull as you would expect from 660 cc's, & it has no top-end power.
If you're looking for a good all-around quad that will last forever, the Honda is a good choice. If you want to spend a little more money, the Suzuki 400 is water cooled.

The Raptor has massive power, speed and handling far superior than the Honda.
The # one drawback is, the Raptor will be in the shop for repairs more often than the Honda.
The Honda will give you reliability and you'll be riding more, without any down-time, or as much repair costs.
You have to weigh the good with the bad.

Depends on what you want it for. Honda's are a nice size and I have heard good things about them. The Raptor is a large quad and can be cumbersome sometimes but has the grunt to go anywhere.
