The jeep is five speed and four wheel drive . It appears to bog down when in either first or second gear so that it feels like it is going to stall out. Other than that it runs great .At these times it idles really rough as though it has a bad plug. Could it be some type of sensor in one of the many systems? If so which one and where at ?

It is because you are letting the clutch out and shifting at RPMs too low. Let the clutch out in 1st gear and shift at higher RPMs. Make sure you aren't driving with your emergency brake on either.

make sure the engine idle is properly adjusted. That helped me with mine. good luck.
