I've tried getting them up but nothing is working. the floor already has polyuretane on it. I want to know if I can stain a darker color over the poly to get rid of imperfections?

stain will not be able to penetrate the polyurethane surface. if the paint is on the surface of the polyurethane then a product called "goof-off" will take the paint off without hurting the urethane. if the paint has the urethane coat sealing it in, the only way to remove would be by sanding. if you just want to hide the imperfections, a good floor paint would hide everything including the wood.

No, you'll have to remove the poly to get the stain to penetrate. Even then the spots will be darker blotches, won't solve a thing.

Spots of paint, dribbles might be removed by picking at them and then applying poly over those areas but they'd better be tiny spots. If you have larger stains, best to do the whole floor, and if sanding doesn't remove the stain bleach them and if that doesn't work, replace the damaged boards.

For the questionable stains, go to the hardware store and buy oxalic acid, it's a wood bleach. You may have to remove the poly. first, then reapply. For the paint spots try mineral spirits, or a razor. Just be careful not to gouge the wood. Then reapply the poly.
