Hi i am a huge torchwod fan i own every episode, dont get me wrong but i was wondering:

What is with the hand in the jar, i cant 'make the connection'

can anyone else help with sensible answers.

These people are all right. It is the Doctor's hand.

The hand got cut off in a sword fight with the Sycorax leader in "The Christmas Invasion" and fell to Earth.

The hand in the tank glows and vanishes with the same yellow light as the vortex energy that Rose use to become the Bad Wolf and the Doctor took into himself to save her.
It vanishes when the Doctor materialises the Tardis inside the Hub (the main Torchwood building) and so allows the excess vortex energy and the excess hand to cease existing. Jack leaves with the Doctor and will be in the new series of Doctor who (episodes 11, 12 and13).

The hand belonged to the Doctor (Doctor Who) and it got cut off in The Christmas Invasion when the Doctor was fighting for the Planet (2005)

That is also why Jack was so protective of it, he was quite close to the Doctor and was upset when he was left behind.

It is the Doctors hand. When he was played by Christopher Eccleston, I think it might have been end of season, it got chopped off, but he grew a new one.
