It was like a burglar alarm. The Martian ship (hidden under the dust of the mountain) gave a signal when it detected the astronauts' approach. When they didn't give the correct reply, it activated the alarm.

Luke (the only one who survived, played by Don Cheadle) figured out what the correct reply was and shared it with the astronauts in the second ship (Gary Sinese & Co.) so they were able to go inside instead of also being killed by the tornado.

The tornado you are talking about and "catastrophic event that is mentioned in synopsis was some sort of "security devise" left by martians to protect the "face" that contained an information of what happened on the planet and also the last ship that took hero played by Gary Sinise to the unknown planet in the very end of the movie.
