to be honest all of those others answers are very good but on all probability its that your tank hasn't cycled yet just give it time it will clear up even if it is substrate the filter should have cleaned that in a matter of a couple of hours your fine

If the tank has only been running for a few days it has not cycled yet and your water will remain cloudy until it does.
If this is your first tank a few words of advise. Stop Messing with it for now, (I know you are ;) ) and let it cycle.
All you have to do to cycle your tank is WAIT... Do not clean the filter for the first 2 weeks Leave it alone and let it do its job. The only maintenence you have to do at this time is a weekly water change, about 20% once a week (and only once a week)
Make sure you are not over feeding your fish, and that you dont overstock your tank in the begining. Since you havent mentioned how many fish you have or if you have any yet, Dont get more than 3 to begin with. and if you already have more than that take some back because you will lose some to amonia poisioning.
It will take about two weeks to a month for your tank to cycle and the leval of amonia and nitrate will fluctuate during this period but you shouldnt have anything to worry about as long as you do your water changes.
Again, and I cant stress this enough DO NOT MESS WITH THE TANK WHILE IT IS CYCLING!!! or you will end up very unhappy with a lot of sick or dead fish.
The next time you go to the pet shop pick up a book (or dvd) on the proper way to set up and maintain your tank. I have had fish for over 20 years and I still find myself asking questions and refering to mine. It is probibly the best investment in your tank you can make.

NO ITS NOT LOL STOP ASKING THIS QUESTION MAN. its just because you have too many fish in there and they are producing way too much amonia,
Solution 1-move your fish to a mature tank if possible (give it to another freind or your fish store to hold for a week)
Solution 2-get rid of some of your fish permentantly.
Solution 3-buy a larger tank large enough for your fish.
Solution 4-buy the beneficial bacteria which is sold at every fish store but most of the time isnt fresh and doesnt help.

It's been awhile since I had a fish tank . I remimber a new tank and gravel as being cloudy for a day or so. and I also remimber changing the water being cloudy for a day or so.

dust from coral/aragonite substrate
dusty aquarium gravel
bacterial bloom
algae bloom
driftwood/plants (if used in tank) leaching organic material
