You absolutely must have "For What it's Worth" by Buffalo Springfield. You might not know that by name, but it's the song that goes "There's something happening here, and what it is ain't exactly clear, there's a man with a gun over there, telling me I got to beware. I think it's time we STOP children what's that sound, everybody look what's going down."
You also need Eve of Destruction as listed above, and Ohio. Country Joe's song "feel like I'm fixing to die rag" is a good one about vietnam, Going up the Country is good.
After that, you could check out Joan Baez, some of the Kingston Trio or Bob Dylan for more "Folk" sounding stuff. Specifically, from Dylan, I'd get Subterranean Homesick Blues.
EDIT -- I thought of some more. From Baez, you should get "A song for David" about her husband being imprisoned for draft evasion, and a really cool song from Pete Seeger, "Waist Deep in the Big Muddy" which is just great. "Abraham, Martin and John" by Dion is not really a song about war or protest, but about the assassinations of those people and it does have the feel of the era. Dylan, Blowin' in the Wind, is a similar "era" song. Arlo Guthrie's "Alice's Restaurant" is a humorous take on the draft. Same with "Paint it Black" by the Rolling Stones. Ok, that should be a pretty good place to start.

Ohio by Crosby Stills and Nash. Perfect song for your project. It's about the Vietnam protest at Kent State University in Ohio, where the National Guard killed protesting students.
