Sofia Coppola's point wasn't to let the audience know what Bill Murray was saying to Scarlett Johansson's ear. She wanted it to be left to your imagination... it could have been, "I Love you" "good luck" "contact me when you get to The States" so we still dont' know by the end of the movie what their relationship was.
