First obviously was the fact that people didn't want to be part of their empire and resisted.
Secondly Japan is not a particularly resource rich country and has long been dependent on outside trade. These dependencies were what the Japanese were trying to do away with when they built their empire.
Thirdly, they knew that as they expanded their territories they would be drawn into conflict with the other major powers of the world. That was why they attack pearl harbor. They wanted the Phillipines, a US territory at the time, but knew the US would resist.
Fourth, the Japanese, for all their intelligence and warrior spirit did not fully embrace or understand modern warfare. They also did not understand their enemies. They were convinced that the US did not have a fighting spirit that was adequate to defeat Japan. But, because of Pearl Harbor, they made sure the Americans would have that very spirit. Plus better production capacity and a clearer, less nostalgic, approach to warfare.

The biggest setback for Japan was when the Allies shut down the oil supply lines from Southeast Asia and Malaysia. This cut off fuel for both the Imperial Navy and Air Force and effectively stopped them. The Japanese Navy was effectively done for after the Battle of Leyte Gulf and The Great Marianas Turkey Shoot. The Japanese military had a vey ineffective method for resupplying their island outposts (Some examples: Iwo Jima, Saipan, Tinian) forcing the military outposts to fight to the death; this is also why the Kamikazes were put to use. The Japanese had NO way to conventionally defeat the Americans. We just outindustrialized them. If the Japanese (or the Germans for that matter) could have matched us man for man, bullet for bullet, bomb for bomb, and tank for tank, they would have slaughtered the Americans. For example, Germany was FAR more technically advanced than the United States. The Germans had a nuclear program far into the theorhetical works in 1935-36, much earlier than America.

The big problems were supply issues, namely rubber and oil plus fuel. Kamikaze pilots were born of pilots that could only be provided with fuel for a one way trip. Sorry I dont know of a 4th of the top of my head....well I suppose you can say a shortage of oil, gas, and rubber and a surplus of americans in the pacific were problems.

They were advancing towards independent nations; Siam, China, New Zealand, and I think Austrailia.
They were advancing into French and American colonies.
They needed to take over new areas in order to have the oil and rubber sources to fuel their conquests due to the lack of resources available to them at home.
Peoples feared the Japanese and were willing to resist their frequently barbaric and violent rule.
