I am not entirely sure of what you mean by Patriot flags from the Civil War. Do you mean regimental flags? state flags? different national/Confederate flags? unit flags? It's hard to tell exactly what to try and find using this terminology.

There are several good websites on regimental flags and the flags of the states. They also talk about the evolution of the Confederate flag. It was not and never was the flag that we think of today, which was the 'battle flag' not the flag of the Confederacy.

Er, Patriots and Loyalists were parties of the American Revolution. In the Civil War, the parties were called Union and Confederacy. So your question makes no sense...
