If you are going to go to the trouble of going to Mali you must be a serious traveller and so you should see as much as you can. It is a difficult country to travel in through so you should probably join some kind of tour - there are several options. Links to three of the best are attached.
The previous answer mentions two places that are on most tourist routes but there is a lot more to see too and the answer of what is good for one is not necessarily going to be the same for the next person. I think Mopti - perhaps over imaginatively referred to as the Venice of Africa is interesting and photogentic, Bamako the capital is a bustling city with good markets and some amazing music (and just about the only truely international places to eat) whilst you can go into the country and trek to visit the Dogon villages. This is an amazing insight into one of the most incredible tribes on earth.
Timbuktu survives on its reputation, the name creates a romantic image but it is a dry dusty dying city that really involves a lot of effort to reach for little return - save seeking out the police post and bribing them to stamp yopur passport.
As I say, travel in Mali is hard but you can always leave after your stay, for most people who live there the chance to even travel far from their town or village in their life time is probably limited.
