It means don't take the easy route of hiding something instead of dealing with it.
Comes from the practice of some housekeepers who would sweep stuff under the throw rugs on hardwood or stone floors, which would make the floor look clean and tidy...until someone moved the rug, or the amound of stuff under the rug accumulated to the point where when you walked on the rug, it went "crunch."

It comes from the days when we had wooden floors with a rug in the middle. Unscrupulous cleaners would sweep the dust under the rug to hide it and have, apparently done their job. So sweeping something under the rug is to hide a shoddy job.
