This company bills the client company for my work like more than $100/hr. And they don't even pay me half of the billing rate. How do I negotiate to get a better rate?

What they pay you has nothing to do with what they bill your service for. Their deal with you is their deal with you. And their deal with their clients is with them.
They are in business to buy at the lowest rate for acceptable work and sell for the highest rate.
If you approach them do not tell them you know how much they are billing for your time. They will think you know too much.
I would tell them, with all the charm you can muster, that you must raise your rate a little. This will give them the idea that maybe they can pay you more and still come out on their end. If you raise to much they will use someone else unless you are especially good. If so, just raise your rate because they may be taking advantage of you. If they like you and your service thy will find a way. This is a good lesson for you. Never under sell yourself.
One question: Do you just want more because they are charging more?

The standard billing rate multiplier is 2.0 - 4.0 times your hourly salary. The billing rate includes such things as overhead, rent for your buliding, expenses and whatever else is negotiated into the contract with your client. In the conulting world just because you bill out at over 100/hr doesnt mean you should be making anywhere near that. If they raise your hourly rate then your billing rate goes up.

I would research the average salary in your field, if you still feel you are underpaid, request a wage increase.

Support your request for an increase with examples of the quality of your work, productivity, job knowledge, teamwork, independence, etc.
