I'd definitely go with Cagalli. Athrun and Cagalli are the best in my opinion and seeing them together is my favorite part of watching Gundam SEED and Gundam SEED Destiny. Cagalli is confident and strong willed while Athrun's calm and talented personality make them the best anime ever.

Kira Yamato, he's the perfect match for Athrun. Did their Gundams ever merged with each other? Because it would look nice.
Cagalli, I don't think she's the perfect match, don't know why, it just don't click in my mind.
Lacus, she is an arranged fiancee, she's good though for him to start a family.
Meyrin/Meilin and Lunamaria, these two sisters are just fangirls of him, they are fanservices for the fanboys.
