A good starting point would be 'NYC Man' - a 2 cd set of selections from throughout his career (at least up to 2003).
The tracks were selected by Lou himself and remastered - in my opinion the best introduction to Lou Reed around.

Transformer is the best choice, or try the Velvet Underground if you haven't heard them yet, to experience what made Lou Reed one of rocks greatest songwriters.
