After they get attacked, and their car is taken from them, they sit in a diner and Tom tries his hands at crying for the camera...I guess cause his kids almost got killed and his kids just watch. After this they make their way onto a line of people trying to get on a ferry.
When they and the other victims got onto a ferry that planned to ship the refugees across a river, an unsuspected tripod emerged above the surface and tipped the boat over, sending everybody including Ray's children falling overboard. Upon reaching the closest shore, they were shocked at a horrific site of nearby tripods capturing and burning up fleeing citizzens while the distance tripods set land on flame. As the US Army and the US Air Force rushed in to battle with the tripods, a shield was inflated around the tripod's "head," which protects them while they continued their work of hurting people and damaging properties. Robbie, who constantly defies his father's authority, is separated from Ray and Rachel, and is feared dead. Ray now must take care of his precocious daughter who seemed quite capable of taking care of herself. The two are taken into a basement for shelter by a man named Harlan Ogilvy. The invaders have settled close to the house the trio are hiding in, and Ogilvy is clearly becoming increasingly dangerous to Ray and his daughter. The situation becomes worse as the invaders begin spreading a strange "red weed", a mysterious plant composed in part of the blood of captured humans. Realizing that the life of his daughter is in danger by the clearly unstable Ogilvy, Ray has no choice but to kill him. Shortly after, a probe sent to inspect the basement discovers them and, while Ray destroy it with an axe, Rachel flees outside the house. Ray chases after her, and, after escaping brief capture by one of the tripods, they move on into Boston. They find the red weed dying along with run down war machines. When one of the machines is brought down by a small band of soldiers, due to inoperative shields, they discover the invaders are dying as well. Ray finally brings Rachel to her mother where she has been waiting for them along with their son Robbie.
The narrator's voice returns, informing us that it was not any weapon of man that defeated the menace; it was instead the small things in nature that were their undoing. The very bacteria that have plagued man, and to which he had long since developed an immunity, attacked the invaders upon their arrival, sealing their inevitable doom.

The son runs off to join the army to fight the aliens. The father and daughter get stuck in a house with a crazy guy who wants to start a guerilla war with the tripods.
They get away from that guy and the daughter and father get caught by a tripod and are almost turned into fuel for the machine until the dad uses a grenade to take the tripod down.
After awhile the red weed that has been growing starts to turn gray and die. The bacteria that humans have built an immunity too for centuries are getting the aliens sick and they all die.
They finally reach the home of the kid's mother and they find the son safe and sound. The world is safe.
THE END

they lose the car, and the daughter almost gets separated from them as she's held hostage by the car jacker. But all three of them eventually make it onto the ferry, barely.

I'd like to say Tom Cruise was killed, but unfortunately that wasn't the case.
