You can run a malware (spyware, virus etc) scan on your computer at anytime.
the only problem with doing a scan while surfing (besides your computer getting wet) the web or otherwise connected to a network is you may not detect everything on your computer, and you may pick up something nasty.
Remember that every page you view on the web stores the downloaded images on your local computer, so browsing can mean that your scanner misses the files you add to the cache. not a problem really, just be sure to clean up the browser history daily to maintain optimum system performance and system stability! (personal experiance speaking here)
So on a daily basis run your scan anytime you choose, normally before and after surfing.
then once or twice a week disconnect your computer from the router or modem (what ever you use). unplug the ethernet or usb connection from the back of your computer. (if you use an internal modem, then remove the phone line from it.
now run your scans and when finished reconnect to the internet and surf yourself senseless.
Before any scan always check for the latest updates to the detection engine.
and you whould consider a proactive approach to your security solution. and not a reactive one. several well known products for system security are reactive only and offer little or no defense against anything released before it has a patch (detection signature) listed and available for download.
so consider either of the top products in this category.

It's OK to do that while surfing the net. It will slow down the scanning process and your speed but that's about it.

If you run them while surfing you will find all sorts of bugs,viruses,worms,etc, that are not necessarily to do with your PC.
