The Stoics did believe in a higher power but because their teaching was rooted in accordance with Nature and a Cosmology could this be adapted to an atheistic cosmology and natural science?

If you buy this as a definition:
"Stoicism teaches that self-control, fortitude and detachment from distracting emotions, sometimes interpreted as an indifference to pleasure or pain, allows one to become a clear thinker, level-headed and unbiased. A primary aspect of Stoicism would be described as improving the individual’s spiritual well-being."

Then sure, why not?

I understand that the Stoics understood Logos as the animating power of the universe.

That sounds rather like Taoists and the Tao. I consider myself a Taoist and an atheist. So maybe.

In fact, on the face of it Stoicism sounds quite like Taoism. But I haven't studies Stoicism, so I could be wrong.

I would argue yes, that stoicism can be reconciled with atheism. Because a large part of stoicism was about doing good and acting morally simply because it was the right thing to do, whether on not you are rewarded for it.

So it is possible for someone to act morally even though they do not believe in God. Oddly enough, their behavior may actually be more moral, but it is motivated out goodness itself rather than fear of divine retribution.

I think not, since Stoics are founded, among other things, in the concept of fate and destiny, both of them necessarily related to God
