Jonathan died in the episode called "Reckoning". Season 5, Episode 12.
This is the episode where Clark originally proposed to Lana as well as showing her his powers (that is how he created the ring for her in the Fortress). But, after the proposal (and her saying yes), she was in a car accident and died.
Clark went back to the Fortress and made a deal with Jor-El for Lana's life. But, to balance it out, Jor-El was to take the life of someone else that Clark loves. And then Jonathan had the heart attack. :(

Isn't it obvious. Smallville is twisted plot of the original Superman series, and if you would have read it you would have known a long time ago Jonathan was going to die. I didn't even watch it and I was positive. But it still sucks that he died.

i think it was the 100th episode cos there was a lot of hype about it before hand.
