Which part of Indonesia? First time visitor? Your preferences?
Jakarta:
- Taman Mini Indonesia Indah (located about one hour away from Jakarta) to see the different cultures from the different islands in Indonesia
- National Museum
- National Monument (Monas), located right opposite of National Museum, the landmark structure in Jakarta
- Find wooden crafts and antiques at Jalan Surabaya, Menteng area
- Check out the modern malls in Southeast Asia (Plaza Indonesia, Senayan City).
Bali:
- Kuta, for the famous beach and shops lining up the street
- Ubud, for its arts and crafts and rice paddies
- Chill at one of the many cafes in Seminyak
- The temples are located pretty far from the center of Bali/airport, so it might not be feasible to visit the famous temples there, but take heart, there's one close by
- Uluwatu Temple, for the sunset and breathtaking cliffdrop views of the Pacific Ocean. At night, there's usually traditional dance performances going on.

well here are the times of pure hell.
5-8pm is traffic time so have 3 hours ready because it will take you a long time. during the day you have to prepare for 1 to 2 hour travel time if you are going back to the airport. You can visit so many places however the only places I like to go are in the CBD. Like Senayan City and Pondok Indah Mall. From the airport that'll cut your travel down to 1 to 1.5 hours depending on traffic. You have very little to do in Jakarta if you are going to stay there for 12 hours.

if u r talking about 12 hours in jakarta then u have to consider jakarta's traffic....there r peak hours here that'll make most toll roads jammed.....will it b on a weekday or a weekend?
different traffic situation there, too....
if i know the day of the week n the time of ur arrival at sukarno-hatta airport then i can estimate which places u will have time to visit....

For that short time, I don't know where to go.
Perhaps you can go shopping and buy Batik, a traditional Indonesian textile, or try some Indonesian Food.
One more thing, if you are in jakarta, you can visit Bogor (about 2 hrs from jakarta) or Bandung (about 3.5 hrs from jakarta) .

12 Hours?
i think BALI is good enough compare with jakarta.
12 Hours u can go to
KUTA (surfing, sunbathing) 2hours
ULUWATU (nice view) 2 hours
NUSA2 (watersport) 2 hours
JIMBARAN (taking dinner) 1,5 hours
