I saw a comic but never bought it or read it and the cover pretty much insinuated this. Does she cheats on him with Logan (x-men)?

i believe they actually kiss but it is just what i understand, don´t know a thing, haven´t follow the series.

You perhaps are talking about the issue of Marvel Knights Spider-Man issue 13 from June 2005 "Guess Who's Coming To Dinner". No, MJ never sleeps with Logan, in fact, I don't think the two ever touch.
On the cover it shows Logan with his hand under MJs chin, her face gazing downward, eyes closed. In the background is an angry looking Spidey.
In the course of the comic, MJ and Logan never touch, but the cover might depict him consoling MJ after he sticks his claws into Spidey during a training skirmish.
