What would be the purpose in cloaking or hiding an affiliate link?

Some reasons:
1. To prevent people from realizing that they are affiliate links.
2. To allow you to change affiliate programs quickly and easily without changing all of your links.
3. To prevent competitors from tracking down that you are an affiliate and copying what you do.
4. To prevent hijacking of affiliate commissions.

There is some new good tools for this purpose. For example I recommend "affiliate link engine by imcoders.com" it cloak, redirect, make your keywords hyperlink automatically.

Affiliate links, if not masked, can be hijacked through affiliate code replacement. Affiliate links are masked or cloaked for this reason. ClickMeter, a great ad tracking software, can take care of this for you.
