The correct usage of the phrase would be "Guilty Conscience". Conscience has more to do with the bitter feeling that you have when you do something wrong whereas Conscious has to do with being aware with your wrong doing. The 2 definitions makes this an intereting question but the precise/correct usage to describe the feeling would be Guilty Conscience.

Definitely conscience.
Keep in mind that just because you find a lot of people using it one way or the other, doesn't mean that it is the correct usage. People misunderstand things a lot and use incorrect terms all the time. The only example I can think of is the other day a lady was telling me about when they were out snorkeling and came to a "sand barge". Well she really meant "sand bar" but had probably misunderstood when she first ever heard the term, so that's really what she thinks it is called.
Anyhow, I know that it is conscience in your case. I don't even think there is such a thing as a guilty conscious.

conscious means being awake and aware, while conscience means that inner voice of yours.
So guilty conscious doesnt make much sense right; it's guilty conscience.

Guilty conscience is the correct term - it means your conscience, the part of you that thinks about right and wrong, is guilty. Consciousness just refers to your general awareness.

May be used on the web, but it is your conscience which is aware of guilt. So, you are conscious (aware) of guilt, and you have a guilty conscience. And, I am really sure.
