The main muscles used in baseball are the muscles in the legs, the core (abs and back) and shoulders and triceps. Squats are a great way to start training the legs but make sure the focus is on good form in the begining. For abs do a lot of situps and hyperextensions. Shoulders can be done with shoulder presses and front lat raises. A good tricep exercise is tricep pushdowns, close-grip bench, and reverse dips. Also, stretching and gaining flexibility is extremely importrant.

overall, your body is a machine. when you are working your body at peak efficiency, you are using as many muscles as possible to accomplish your goal: hitting that home run, striking that hitter out or throwing that runner out at the plate. you need to work on all areas of your body. first off, the upper body:
the scaps, lats, triceps and pecs are the key muscles in your upper body. doing workouts like bench (not too heavy as you may injure your rotator cuff), standing row, clean, snatch and puss press are very good workouts to do. also simple push-ups and pull ups are good as well.
next comes the trunk/abs section: you need to do many twisting exercises as this is what you will be doing most often in the game of baseball. you need to train your body to do what it is going to do in game like situation. crunches, leg lifts, rockys and side to side leg swivels are essential to success.
final area are the hips/legs section: you need to do a lot of squatting(light and heavy weights), cleans, snatch, jumping and plyometrics. Baseball is a game of strength, but also flexibility. You do not want to lift too heavy and end up muscle bound. you can research pretty much anywhere online or in bookstores. I picked up "nolan Ryan's pitching bible" for 15 bucks and he gives you his diet and his weight training program and a lot more useful information in there.
